If I have my challenges set to 0, will tournament games still come through?

Yes, of course. The challenge option only applies to individual challenges made directly to you. The person who tries to challenge you will get a message saying that you do not want challenges at this time.
Tournaments are different because you have to sign up yourself. Once you are in one you will get all the required games regardless of your challenge settings.
